I use a Nikon D7000 with manual-focus lenses and a KatzEye focusing screen. The selected AF point is still shown in the viewfinder, and when the center point is active it overlaps the split-prism area, making manual focusing harder. Is there a setting to disable the focus point display in the viewfinder, either generally or when using a manual-focus lens?

Try going to the Custom Settings menu and set option A4 (AF Point Illumination) to off.
