Some photos taken on a Nikon D3100 were visible in the camera at first, but after taking more pictures the next day, an earlier set no longer appeared in-camera or on the SD card. Recovery tools also did not find them. What could cause photos to vanish like this, and what steps help prevent it in the future? Is replacing the SD card the right move?

By far the most likely explanation is that the SD card is dying. Given that they are relatively cheap, just get a new one (and throw the old one in the bin. No point risking any more photos).
If it happens again with a new card, you may need to do a more detailed investigation.
