I saw Aperture on the Mac App Store for less than the boxed copy I bought previously. Aside from not getting physical media, is the App Store download the same software as the boxed version, or are there any feature or licensing differences?

The software is the same. As you note, you won't have physical media. In theory this shouldn't be a problem since the App Store will allow you to install it on any of your OS X computers.
