I currently use a Nikon D5000, which does not have an in-body autofocus motor, and I have two AF-S lenses. If I upgrade to a Nikon body that does have a built-in focus motor, will my AF-S lenses still autofocus normally on that camera?

Yes. Nikon AF-S lenses have their own built-in autofocus motor, so they will autofocus on compatible Nikon bodies whether or not the camera body also has an in-body focus motor. When using an AF-S lens, the lens’s own motor is used for autofocus.
