Why doesn’t Lightroom’s Folders panel match my actual folder hierarchy?

After importing an iPhoto library into Lightroom, my photos are organized correctly on disk by year/month/day. But in Lightroom’s Folders panel, many day folders appear at the top level instead of nested under their year and month folders, while some newer folders display normally. Why does Lightroom show folders this way, and how can I make the panel reflect the real parent-folder structure?

(I'm going from memory here.)
Lightroom for Windows let's you "Show Parent Folder" by right-clicking a folder in Lightroom's hard drive pane. By showing enough of the parent folders you should see a structure that matches your hard drive folder structure.

Lightroom’s Folders panel can show only the folders it currently knows about, so some child folders may appear “promoted” instead of nested under their parent folders. This doesn’t necessarily mean the files are misplaced on disk.
To make the panel better match your actual drive structure, right-click a folder in the Folders panel and use Show Parent Folder (repeat as needed). That tells Lightroom to display the higher-level folders above the selected folder, rebuilding the visible hierarchy.
So the difference you’re seeing is usually a display/navigation issue in Lightroom’s folder panel, not a filesystem problem.
