I’ve started shooting RAW on a Canon 550D and noticed pink spots in some images. They don’t appear in the same place every time, and some photos aren’t affected at all. I didn’t notice this when shooting JPEG only. In the example image, the pink areas seem to show up every few shots. What could cause this, and how can I troubleshoot it?

The pink spots are reflections in the building's windows from (I would assume) whatever is making the equally pink reflection in the river.

Unless you can post several dissimilar images displaying the pink spot issue I don't think we're going to be able to give a more comprehensive answer.
