On Windows 7, I can open files in Nik HDR Efex Pro 2, adjust the settings, and click Save. A progress bar appears and finishes, but I don’t get any confirmation message and I can’t tell where the processed file was written. I’ve checked common folders like Desktop, Pictures, Documents, and temp folders without finding it. Does HDR Efex Pro 2 overwrite the original, or save a new file somewhere else when used standalone or as a plugin?

Unless you use the "Save As" dialog it overwrites the original file.

In the case of using it is a plugin with an application such as Lightroom, it will overwrite the TIFF or JPEG that LR generates when it exports the image to the plugin.
