I’m looking for a compact bag or holster that will fit a Canon 5D Mark II with a Canon 50mm f/1.4 USM attached, and little or nothing else. Because this setup is short but fairly wide, some bags don’t fit it well. I’d like something small that offers good protection from weather and bumps. What types of bags or specific models should I look at?

You could try one of the Crumpler Jimmy Bo's, they come in various sizes.
Or even the 4 million dollar home.

Yes—this is a common use case, and a compact holster or small shoulder bag is likely the best fit for a full-frame body with a short prime attached.
From the suggestions given:
- Crumpler Jimmy Bo series: available in multiple sizes, so one may suit a 5D Mark II with a 50mm attached.
- Crumpler 4 Million Dollar Home: another small bag option worth checking for fit.
- Think Tank Speed Demon: a belt-pack style solution rather than a traditional bag, which some photographers find quicker and easier to use.
- Case Logic SLRC-200 / SLRC-201 holsters: compact holster-style bags with good protection; the SLRC-201 was noted for suspended support that helps keep the lens from hitting the bottom.
For this camera/lens combination, focus on holster bags or small shoulder bags sized for a DSLR with a short lens attached. Since fit can vary, it’s best to test the camera in the bag if possible, especially for width and grip clearance.
