On the Sony RX1R II, changing settings like shutter speed in M mode brings up an on-screen scale/guide that overlays part of the image in both the LCD and EVF. Is there a menu option to turn off this pop-up display, or otherwise change the display mode so it doesn’t appear?

Yes. On Sony cameras this pop-up can usually be disabled by turning off the exposure setting guide.
Try: Menu → Gear/Setup tab → page 2 → Exposure Set. Guide → Off
Also check the available display/viewfinder display modes. Sony bodies often offer multiple display layouts, and one of them may include the exposure scale overlay while another uses a cleaner info display. Those display options can usually be cycled for both the rear screen and the EVF.
So the two things to check are:
- Set Exposure Setting Guide to Off
- Change the display mode to a less cluttered preview/info layout
