I want to use a hot-shoe GPS geotagger, such as a Jobo photoGPS, on a Canon EOS 450D. My understanding is that when anything is mounted in the hot shoe, the camera detects it and disables the built-in pop-up flash. Is that correct, and is there any practical way to use both the GPS unit and the pop-up flash at the same time?

Yes, you could use a sync cord (or an optical slave) with a hot shoe adapter to provide another hot shoe for your GPS unit.
