Where should you focus if the hyperfocal distance is much closer than anything in the scene?

I understand hyperfocal distance in theory and use PhotoPills. But what if a scene has no nearby subject to focus on? For example, overlooking the Grand Canyon with a 24mm lens at f/11, the app might suggest focusing around 5 ft 8 in for hyperfocal distance. If the closest thing actually in the frame is the canyon floor thousands of feet away, where should you focus?

You could focus at infinity and still get everything from a few dozen feet to the horizon within DOF; in this situation, that's what I'd suggest. Your horizon and everything a mile or more away will be (very slightly) sharper than it would be at hyperfocal, and there's nothing closer in frame to be concerned about.

If everything in the scene is already very far away, hyperfocal distance isn’t especially useful. Hyperfocal focusing is meant to maximize depth of field when you need both nearby and distant subjects acceptably sharp. If there’s nothing close in the frame, just focus on the distant scene—practically speaking, at or near infinity.
In your example, focusing at 5–6 feet would prioritize a near distance that doesn’t exist in the composition. Focusing on the canyon floor or simply at infinity will keep the whole scene sharp, and distant details may even be slightly sharper than if you focused at the hyperfocal distance.
So the rule is: focus on your actual subject. Use hyperfocal only when you need to include something relatively close in the frame, such as foreground rocks, flowers, or the canyon rim near your feet.
