I deleted some image files directly in macOS that had previously been imported into my Lightroom catalog by mistake. The removed files all had names ending in “-2.jpg”. What’s the correct way to update the Lightroom catalog so those missing files are removed cleanly? Is there a better workflow for doing this in the future?

Use Lightroom's Synchronize command. You can execute this command at whatever level in your catalog is most appropriate, and you will have the option to remove all missing files which, if you have already intentionally deleted your image files, is what you want.
