How do I scan large glass magic lantern slides on an Epson Perfection V330?

I want to scan old glass magic lantern slides with an Epson Perfection V330. If I scan them as reflective documents, I get shadows. If I try film mode, the scanner says: "Please remove the document mat and/or replace the document cover." These slides are larger and irregularly shaped, so they do not fit the supplied film holder. Can they still be scanned in film/transparency mode, and what causes this warning?

To scan transparent material (such as a negative, or your lantern slide) you need to reveal the light source in the lid of the scanner, by removing the cover that provides the white background for reflective scanning. I think that is what the error message is telling you. Check the instructions in the manual.
You can simply rest the lantern slide on the glass of the scanner, somewhere near the middle. With luck, you will get the image in focus, since the thickness of the glass slide is about the same distance as the offset of the Epson film holders.
Why the scanner displays the error message: Whenever you initiate a transmissive scan, the scanner does a calibration measurement of the light source in the lid (the film holders have a rectangular cutout at the top for this purpose). If the scanner can't see the light (because the cover is in place, or the film holder is in the wrong place) it displays the error message and refuses to continue.
When I digitise lantern slides, I sometimes want to capture both the slide image and the detail of the glass mount. I make two scans without moving the original -- a reflective scan of the mount, and a transmissive scan of the image -- and combine the two in Photoshop. Yes. On the V330, transparency scans require the white document backing/mat inside the lid to be removed so the scanner can use the built-in backlight in the lid. The warning appears because that backing is still installed; it actuates a switch, so this is primarily a mechanical detection issue.
Remove or slide out the white document cover/backing as described in the scanner manual. Then place the glass lantern slide directly on the scanner glass, roughly near the center, and use film/transparency mode. You do not need the supplied holder if the slide does not fit it.
The scanner performs a calibration check for transmissive scanning, so the backlight area must be exposed. After that, do a preview scan, switch to manual mode if needed, and manually select the image area for each slide.
Because the slide is glass and thicker than modern film, focus may vary, but it should be close to the height the Epson film holders are designed for.
