When I import Nikon NEF files into Lightroom, the images look flatter than they do in Capture NX, with muddier colour and less contrast. Is there an import preset or camera profile I can use so Lightroom renders them more like Capture NX from the start?

I'm not sure if this is what you are looking for or not, but Adobe Labs has a set of camera profiles for use with Lightroom and the D90 is supported. Here is a link to the DNG Profiles FAQ. Hope that helps!
