If I remove the main rechargeable battery from my Canon EOS 50D for an extended period, will the camera retain its settings such as custom functions and date/time using its internal backup battery?

Yes.
All modern canon dslr's have a small lithium battery (similar to the one that is used to power your computers CMOS) that powers the internal memory that retains the settings.

Yes. Canon DSLRs such as the EOS 50D use a small internal lithium backup battery to preserve stored settings when the main rechargeable battery is removed. That backup battery is intended to maintain things like camera settings, custom functions, and the date/time for a period without the main battery installed.
