I accidentally left my Nikon D3300 turned on in its bag for a couple of days, and this has happened a few times before. Could leaving a DSLR on for that long cause any damage, malfunction, or long-term problems, or is the main issue just battery drain?

It's fine. Your camera will go into a low power sleep mode. I know people who never use the off switch and leave their cameras in this state all the time. Your battery may run down a little faster than otherwise, but that's it.
